Any ideas how I can locate the underbody problem and get it rectified. Or is the dealer waiting for the warranty period to expire so he can charge me for correcting this?

took my car on a ramp to see the underbody myself. While on a trip recently, had been hit by a stone under the car, and there was a dent at taht place. Tried lifting the carpet in the car to hammer it back into shape, but gave up since I thought of taking it to a mechanic who can do this properly. This maybe the thing causing the creaking and groaning, since other parts seemed Ok.
Any suggestions on the best way to go about this? I am also thinking of getting an underbody rubber coating done ... any idea if this is helpful, and how durable?
