You have made a good decision. The sub box is critical to the sound you want. NO you do not need to cut the parcel tray in a hatch / notchback. It would help us if you gave some more information:

What sub? Please mention the exact model?
What amp?
What HU?
What speakers?
How is it installed? Wiring details if available..
What music do you listen to?
Do you like it loud?
How do you like your sound?
