I have faced the exact same problem in the past ( speaker used to make clicking sound as if a wire is loose whenever I used to change songs or switch the stereo on/off ) and I solved it by grounding both amplifiers to the same point. The ground may be fine, but sometimes due to the potential difference between the different ground points noise may occur. Just try it once and post the results. The other method I used way back was to take a small wire, tie it to the outer connector of the RCA and then tie it to the chassis of the head unit.

Also, make sure when you are grounding it to scrape off all the paint from the area you are grounding it to. This will reduce resistance and make a better ground. Or if you can, take a thick wire and ground the amps to the floor panel of the car.

but i wanted to ask GURUs if this is a common problem?

if we do any specific things while installing to avoid such things?
