well as per your write up i am able to find that you have done a small wrong thing!!

do one thing open itunes

select songs section of itunes library (not ipod one)
then select all(ctrl +A)
delete them from itunes library

then select file and add folder to itunes library and select the song folder

then select sync!!

this is because itunes always thinks that the songs folder is at same place from where you have selected (means like if u previously added from C:/songs then if u add or delete or remove the folder then it will automatically delete it from your Ipod)

hoping this will rectify your problem !!!
