I'd say Santro.
I currently drive a 2005 eRLX Xing, and have owned a 2004 WagonR for 2009-2011. And I'm 6' tall.
Pros for the Santro:
- Torque. Definitely better for city traffic.
- Steering feels better @ highway speeds
- Gearshift is much more smoother that the infamously notchy WagonR 'box
Pros for the WagonR:
- Taller seating position than the Santro
I don't think this should be a deal breaker. The 60k km service was done last month for my Xing, and came to 5.6k ish, including the tyre work which I forgot to tell them not to do. What should matter is you local service centre - How friendly and efficient they are. I'm not sure about the spare part costs as I've never had to replace anything on either of the cars other than the regular consumables and rubber parts.
I got a similar 11-12 kmpl in bumper to bumper traffic with 100% AC on for both the cars. On the highway though, the Wagon R gave a better 17.xx compared to 16.xx for the Santro.
