Heard the Civic video and did a little research
Possible causes
1. Solenoid
2. Throttle Body
3. Bearings
4. Belts
I remember a sound that use to come from the Matiz during Idling.
I had taken it to a Independent Garage and he adjusted something ~ god i can't remember what ~ will try my best ~ after this the sound vanished.

please get your belt tensioner checked.
The sound atleast from the video seemed to me as a faint slapping sound this could arise
if belt is not in proper tension.
also while at it
this sound can also be a minor knock get your spark plugs cleaned and gaps adjusted.and check your ignition timming.
Possibly belt. I have a similar sound in the Baleno, at around 1100/1200rpm. MASS said, it's normal and happens quite often (for Balenos, Esteems etc). Yes it does not happen for Civics, but check the belt tension.
OT: When I was young, my Sunday's would be spend opening and cleaning my bike. Got this from my dad, who would religiously open up our 1961 Fiat on such a regular basis. He would not be afraid to get his hands dirty and get under the car. Honestly, at that time it used to be embarrassing but now when I look back, I feel ashamed of thinking in such a way. I'd be a happy person if I'd know even a fraction of what my dad knew abt this car.

Thanks, all of you. I just took
Scorp to an independent garage who I have good experience with. He felt that the sound can come from
1. Belt
2. Water pump.
3. Mounts
4. Tappets/valves.
He also called up Honda immediately (the very people me and mdsaab have interacted with before, small world!!). After the exchange it was decided that on Monday he will look at each of these aspects, one by one. In case tappet or valve related issue is diagnosed, he suggested to go to Honda for the job and he can coordinate with guys there.
So lets see. Whatever it is, the repair will be done. Will keep everyone here posted.
That's it ~tappet~ that is what was adjusted/fixed when the ol Matiz had a sound at idle

Good that you finally took the issue to an independent garage, dot! My guesses would be either the belt or the valves! Let us see what kind of conclusion these guys come up with! :)

i really doubt the tappet cause if thats the case then it should come throughout the rev range and the noise should increase when engine is in its normal opreating temprature. experienced this personally in my OHC which i sold now. and in general too tappets when get heated up they expand as any metal does, now to take care of this expansion certain limits are there which is called as "tappet setting". When the tappets go out of this tolerance limit due to general wear and tear then they start making noise, but the noise depicted in your video is no where close to the tappet noise.I really DOUBT Tappets.
Secondly R18 engine of civic has hydraulic tappets which are self adjusting there is NO MECHANICAL ADJUSTMENT PROVIDED, hence they cannot be adjusted but only be replaced.
for mounts check the hydraulic mounts first as shown by laluks in the previous pages.
I followed his theory and came to conclusion that my civic mounts are little weak but still can last atleast 5-6k kms more.
It can be water pump but i really doubt it as i think your scorpo has not even touched 60k mark i think and that too is a really low mark for the water pump failure.

The noise is exactly as the car in the first video.
Today when we kept our ears near the engine to find the source of the noise, it appeared to come below the engine block, around the center of the bay. The folks turned the steering to full right or left. When the types touched maximum turn angle, the noise increased.
So the plan is the following sequence of checks.
1. Clean TB - check if noise has gone.
2. Belt tension - check is noise has gone.
3. Mounts, all of them
4. Then water pump.
5. Then go to Honda if engine needs to be checked.

but I viewed both your videos atleast 10times to reconfirm the sound, the 6sec one and 1.18min one out of the second video I could feel that your assumptions are true about the sound coming from deep inside the crankcase.
COULD BE CRANK JOURNAL BEARINGS too, or worst still Piston slapping the cylinder bore.
This case can arise if the previous owner was negligant for oil changes and services.
My recommendation
Chuck the independent garage and RUN RUN TO HONDA!

I have personally checked the records of the oil changes at Deccan Honda, they happened on time.

If my assumption based on the video are true then I am gonna be shocked to see A HONDA engine degrading soo fast.

Any idea why the noise comes only on load (acceleration, steering at full turn during idle), but not during idle. If it was piston or crankcase issue, it should have come at all times isnt it. Moreover the noise disappears at high RPM. Finally FE which is an indicator of good engine health has been good; I continue to get 9.5-10 in Pune and 13.5 on highways. Moreover car redlines very very easily.
Well
A could be the reason, presuming a crank journal bearing issue.
Under idling when no load is applied its properly balanced and no imbalance of forces are occuring.
But when on load
engine experiences various kinds of forces such as possitive acclerarion as well as shear and torsional forces on the crankshaft. Now all these forces are majorly shared by crankshaft and the journal bearings if one of these two components are worn or damaged or scratched then this results in abnormal distribution of forces.
Which results in NOISE and Vibration.
Your engine will redline with ease in this case too but you may never know what catastrophi might be stored for you.
Just submit your scorpo to Honda and drive them mad till the time they dont find the source of this Problem and attend it to the fullest.
Best and Safest bet.

I thought they were hydraulic in the Civic. Hydraulic => Self adjusting.
