3rd Gear Problem in Swift Vdi 2008

I am facing similar gear issues which is discussed on this thread. Shifting 2nd to 3rd happens with a thud sound. But this is very intermittent, may be it happens once in a week. And I have observed this since i bought this car, initially the SA told this will go away by 10K Kms. But now its around 65K on the ODO but this issue still exists. I didn't take this issue seriously as well. Please advise on what should i look for. The gear/clutch assembly has not been touched till date.

My WagonR (Lxi Duo) developed some gear shifting problem yesterday. The gear doesnt slot into 3 gear when moving up from 2 gear. The problem is less when given a little shake / move to 4 (with clutch depressed of course) and then downshift.
Service center suspects a synchronizer problem and suggests a gear box overhaul. Any suggestions please?
(Car has done only 43K and it is too early to open gear box :( ).
