Raptor, after couple of months u can add pio 4-ch amplifier for abt 7k and then 6-8months later add a sub to ur system,drive front compo and rear sub in bridged mode from pio amplifier.

right now u can buy 6.5"front compo+rear 6x9 and kenwood/pio HU for abt 17k.

After 1-2 upgradations,ur ICE system will be quite Boommmy.:)

I have a few other questions though like the need for cross overs n stuff.I guess it's inappropriate to discuss about it i this thread.

I have narrowed down my choices to..

HU-Sony CDX-GT250S or Pioneer 5650->7-8K
Front speakers-Sony XS-GF1622(16cms)->1.7K
Rear Speakers- Sony XS-GF6932(coax,3-way)->2.7K

Now, will this configuration work well for my Indigo without any worries?
Are there any other speakers like JBL or Pioneer which can fit the bill?I heard JBL is the best for rear speakers.I can extend 3k more in my budget..

With a budget of 5K for speakers I'd suggest looking at the JBL CS series. Sony does not make good speakers.
