Help to fix my hard disk in my car

Hi all!!!
This is ganesh. I own a Zen and Tavera(recently).

Replaced the Kenwood(OEM CD/MP3) HU with JVC kd-dv7404 (dvd/usb) and also got JBL amp (2ch) and sub (1) fixed immediately after delivery. JVC HU with Kenwood (OEM) speakers and the JBL sounds awesome for me.
Recently bought a IDE to USB converter, lighter alternator and used my old 40gb Hard disk. The Hard disk works but has limitations.
Need help to fix the following problems
1.The HU accepts Hard disk only in FAT32 and so the space is limited to 32 GB
2. The HU reads only 250 folders and 5000 files.
3.How to safeguard the Hard disk from jerks and vibrations (as this is an internal hard disk)
This is an attempt to use my unused hard disk and I do have another 120gb unused hard disk. I also do know about the External hard disk available in the market. So please do advise on - how to solve my current problem.

I guess it is a limitation. I too have a JVC AVX800 In dash DVD player and it accepts only FAT32 formatted hard disks. Not sure about the limitation in folders.

R u using an external hard disk or the converted internal.
I am bothered more about the jerks as I am using an internal hard disk.
How is ur hard disk powered and more about set up please...
