It is NH 125 now, connecting Jodhpur with Pokharan.

How about places to eat, etc, on the way?

You will find decent joints near Jodhpur.
The Jodhpur bypass is better avoided as of now. Surface is bad for 10-15kms. Avoid any direction prompts to the left for bye pass while you near Jodhpur.

So the rule is to go via Jodhpur city. I hope it is not a laborious task to traverse through the city traffic.

I also seem to need a little feedback on Jaisalmer - Tanot - Longewala roads.

City traffic is not much of a problem except near the railway station area, which you will not have to cross. Work is going on in some sections of the road from Bar to Jodhpur. During daytime it will not be a problem.
I didn't proceed ahead of Jaisalmer.
