For the first time I started my Alto in second gear today! The car stalled in traffic, while restarting I remembered to turn the AC off, but forgot to shift to neutral. As I always depress the clutch before cranking, the car started any way, though it sounded a bit rough. And only while shifting to first gear I realized I had cranked it in second.

Could it have caused any problems with the starter/clutch/gears?

It is more of a safety feature than a security feature.
I always press the clutch before cranking - a habit taught by my instructor years back.

Which all cars have cranking prevention while the engine is running?

And now, the most recent small car, which is yet to enter the Indian Market, the Nissan Micra also has a similar feature. But then, there is also a sign in the IP that suggest you to disengage the clutch before starting. So yeah, it is a safety/security feature.

Nope, a one-off incident means no harm done; apart from the little frustration you faced so breathe easy.
