How should I read it
YOU ARE - NOT - MY SON (or) YOU ARE NOT, MY SON!

The latter, with the comma after 'not' is grammatically correct & in line with the intended gist.

Isn't the fella just saying the other fella is not his son as in "you are not my son", hence "you're not my son" :D
